No. The story is that the Boss was sent in to retrieve the Philosopher's Legacy. But when Volgin launched the nuke, the plan was drastically changed, and it became necessary for the Boss to die to achieve her mission. What Gene is saying is that someone put Volgin up to launching the nuke in order to manufacture the circumstances that led to the Boss's death.
I love the prophecy scene. Liquid would bring the world to ruin and Solid would save it.
